Do I take the aquarium plants out of the cups?
When I go to the pet store to buy plants, they give them to me in cups filled with some spongy material. is this some sort of fertilizer or do i have to take the plant out? I buy them at big als if that helps.

i have a gravel substrate but i add fertilizer to the water, so if i take them out of the cup, with the substrate be okay for them?
Best to take them out of the pots so the roots can spread in your substrate. The spongy material is just to give the roots some substance in the meantime. The roots may be pretty wrapped up in it, so you may have to trim them a little to get all the pot and spongy stuff off the plant.
I recommend adding some fluorite subtrate to your existing gravel (although it won’t look very pretty unless you have natural colored gravel) but it is a clay-like gravel that is better for the plants. Rinse it well before you add it.
